If we compare the recent history of both franchises, FIFA has a definite edge over PES in almost every edition since 2009. PES kind of failed to take their game to next level from PS2 to PS3 and Xbox360, while FIFA exploited the next gen almost perfectly and went from strength to strength.
FIFA has been the highest selling game in recent years while PES failed to even come close to FIFA in terms of marketing and appeal to casual football fans. PES especially lacks in innovations. PES 2015 was a step in a right direction and the franchise moved back to its roots, focusing on unique gameplay, but they still have to come up with something special to compete with FIFA.

You couldn't pull off half the team goals and passing moves on FIFA like you can on PES. All most FIFA players do is exploit the right analog stick or sprint with fast players and try to cross or cut in - there is no creativity. Players like Busquets, Iniesta, Xabi Alonso, Matic etc. are of no use because they hardly move into position to intercept plays and initiate attacks.
The only thing FIFA has over PES is better marketing, licenses, and presentation. I’m a more gameplay focused guy, and the kits and everything hardly matter to me. All I care about is the person I'm going to pass to next while playing. Another thing about FIFA is that all players play the same except for Messi.
Apart from Messi, each player has a poor touch on the ball and everyone can dribble exceptionally well. PES is way better when it comes to the actual football part of the game.
