As fans must remember, the Boruto: Naruto Next Generations manga was mainly about Karma and the Otsutsukis. However, despite the plot's significance, it was pushed to the sidelines for the story arc surrounding the sentient Divine Trees in the new sequel manga series.
Ever since Boruto became an Otsutsuki, he has been scared to activate his karma, as he feels like he is dying piece by piece every time he uses the technique. Thus, he avoided using it and instead switched his focus to eliminating other nuisances like the sentient God Trees.
However, evidence suggests that the protagonist prioritizing getting rid of the Shinju over Momoshiki is a major mistake.

Why is Boruto prioritizing the Shinju over Momoshiki a mistake?
Boruto prioritizing the Shinju over Momoshiki was a mistake because the possibility of the Otsutsuki taking over had several implications. As fans must remember, whenever Momoshiki took control of the protagonist's body and manifested himself as Borushiki, it spelled certain doom for the other characters.
During his manifestations, Borushiki defeated Boro and Code and destroyed Sasuke's Rinnegan. Thus, there was no way to deduce what Momoshiki would do next if he were to manifest as Borushiki again.
Previously, Momoshiki could only take over his host's body when the protagonist was weakened. However, ever since he resurrected Boruto and turned him into a complete Otsutsuki, it seems like it has become much easier for Momoshiki to assume control over his host.
This is also the reason why the protagonist refuses to use his karma. Every time he activates his karma, he feels like he is dying piece by piece. Thus, in time, it could become much easier for Momoshiki to take control of his host. Such a possibility effectively makes the protagonist a ticking time bomb, as Borushiki's manifestation could spell doom for the ones close to him.
However, fans should note that not everything surrounding Momoshiki has to be negative. This is because there could also be some benefits to the protagonist focusing on Momoshiki.
As fans must remember, previously, the Otsutsuki could only see glimpses of the future. But ever since he fused with his host, he has been able to see the future events much more clearly, while the protagonist himself can see fragmented visions of the future.
Such a development could mean that fusing with Otsutsuki might have granted Boruto some of his abilities.
This is also evident from Momoshiki's ability to stop time. As fans must have observed, the Otsutsuki could stop time to speak with Boruto. Previously, in such moments, the protagonist used to be frozen in time. However, ever since he fused with Momoshiki, he has been able to move around during such events. This could be a sign that the protagonist could soon learn how to stop time as well.
Therefore, Boruto must switch his focus from the Shinju to Momoshiki. While it is not guaranteed that he would be able to derive his abilities, the protagonist should at least be able to stop the Otsutsuki from manifesting as Borushiki again.
