In December 2011, Mora returned to college football when he was hired as head coach of the UCLA Bruins. Over six seasons at UCLA, he compiled a record of 46-30, highlighted by a Pac-12 South Championship in 2012 and victories in bowl games like the Sun Bowl and Alamo Bowl.

Mora was appointed as UConn's head football coach on November 11, 2021. UConn had experienced six consecutive losing seasons prior to Mora's arrival and had not appeared in a bowl game since 2015. Within months of his hiring, UConn brought in approximately 40 new scholarship players. As of 2024, his coaching record at UConn stands at 9-16.
