Pantoja, ranked first on Team Cejudo, started strong with a second-round knockout win over Brandon Moreno, then just beginning his journey. Interestingly, despite the language barrier (Pantoja speaks Portuguese, Moreno speaks Spanish), they found common ground and became friends within the house.

Moreno would go on to become a two-time UFC flyweight champion himself. Pantoja continued his success with a unanimous decision win over teammate Kai Kara-France, another future UFC flyweight contender currently ranked in the division's top five.

Pantoja met Hiromasa Ougikubo in the tournament's semifinals and was defeated by unanimous decision, and it was shortly revealed that he had signed with the UFC. Pantoja defended his UFC Flyweight Championship against Brandon Moreno at UFC 290 on July 8, 2023. Pantoja won the match and the title by a split decision. This fight won him the Fight of the Night award. Pantoja's first title defense was a rematch against Brandon Royval at UFC 296 on December 16, 2023. He successfully defended his title, winning the fight by unanimous decision. Pantoja is set to fight Steve Erceg on May 4, 2024, at UFC 301.
