Thompson won his first ATP singles title at the 2024 Los Cabos Open after registering a win against top seed Casper Ruud. He played the longest match in the tournament's history by defeating Alexander Zverev in the semifinal. He also won the tournament in the doubles category alongside Max Purcell. He secured a spot in the final of the 2025 Indian Wells Masters with Sebastian Korda, but they lost to Marcelo Arevalo and Mate Pavic.

Thompson's career highlight of the season includes winning the US Open men's doubles title with Max Purcell, defeating Kevin Krawietz and Tim Putz in the final. In singles, he reached his first Masters 1000 quarterfinal at the Paris Masters, defeating Casper Ruud and Adrian Mannarino en route. He also reached the semifinals of the Paris Masters in doubles with Purcell. The duo further advanced to the semifinals of the 2024 Nitto ATP Finals, where they were defeated by Krawietz and Putz. Thompson lifted his first Masters double title alongside Sebastian Korda at the 2024 Madrid Open, defeating Rohan Bopanna and Matthew Ebden en route. He became the first Australian male player to win the Madrid Open. The Aussie has seven doubles titles to his name, which has significantly impacted his singles game as well.
